I believe the master league could be improved by making you deal with the financial side of running a club rather than just what goes on in the playing field.
1.For example bringing in a star player like ronaldo would bring in more shirt sales, e.g your team generates more money over time.
2Or the option to control individual and season ticket prices which fluctuate depending on your teams current progress.
3.I would also like to see clubs like Real Madrid, Manchester City, Chelsea having vast resources while teams like Hull, Everton and Bolton having limited resources, yet each team with a unique set of expectations and the potential for you to be dismissed from your post if you fail to meet these targets.This would make the game much much more of a challenge. Also the ability to edit club finances should be available.
4.Also organising pre-season tours will generate more money for your team, depending on the teams you play.
5.Another idea is to give the leagues in the Master League an overall rating based on the quality of the teams in that league so you don't see Kaka playing in the Eredivisie etc.
6.Also the ability to change clubs throughout the season is a must have.By switching clubs I mean that if you choose to quit or are dismissed you will have a selection of sides dependant on your managerial reputation who will offer you a chance to take control of them.
Likewise you can also receive offers from other clubs while still managing a club, so if your top of the league with say Hull you may receive an offer from a bigger club to be their manager.
