I want to share my work done on this excellent game with you.
First of all, the credit to mrgametight for his excellent option file(EPL+BBVA+...) (http://www.pesgaming.com/showthread.php?t=74118) that I used to start. Also the credit to JackWhoBRA because I used his Formulas and PNG's to make the germans kits, and also I did almost all of the changes that are at his post(http://forums.pesfan.com/showthread.php?p=8646634) excluding the creation of the players that appear at that post.
Work done in the Option File:
I registered again the duplicated players at the national teams
Teams Replacement (All teams created with emblems and kits and numbers correct excluding the last six[no more slots]):

I tried to made this teams the more complete possible, and to achieve this, I created more than 300(this number is not updated, the actual number is much higher) players (trying to make most of them similar to the real ones) and registered more than of 175 players, leaving all this teams with at least 20 players(excluding Estudiantes, America and Flamengo). In this Note Pad File you can see the registered and created players on each team(the list includes the 1st update only):

I took the information and stats of the players from pesdatabase, and use those stats deacreasing 1 in every stat (reason: those stats are generally over rated)
Hidden players: ALL names are correct (many were used to register them at the teams, but don't worry if you don't have them unlocked, they will still be at the teams)
Classic Teams (when you unlocked them) : All names are correct
National kits (Some with new version):
America: All that were missing (Bolivia, Costa Rica, Honduras, Canada, Trinidad y Tobago, Chile, Equator, Colombia, Uruguay, Paraguay, Venezuela, Mexico, Peru and USA)
Europe: All that were missing(Austria,Bosnia,Belgium,Bulgaria,Denmark,Finland,Israel,Montenegro,Norway,Poland,Rumania,Serbia,Russia, Slovakia,Slovenia,Suitzerland, Ukraine, Hungary and Wales)
Africa: All that were missing excluding Mali and Tunisia(Angola,Camerun,Egipt, Morroco, Nigeria,Senegal,South Africa, Togo)
Classic France(home)
*First UPDATE Content*
Three new teams created: Newcastle United, Middlesbrough and Corinthians (with kits(at the keeper used one of the home or away chest logo) and numbers correct but no emblems)
60 players created(all with edited faces) and 19 players registered.
Some changes in some kits formulas and upgrade of kits(USA, Serbia, Russia, Belgium and Cameroun)
Enke replaced in Germany by Hildebrand
Maybe other minor changes
Reached the maximum slots of chest logos(200)(Reason of saving some chest logos at the keepers, using home or away logo for the keepers)
Rubin Kazan emblem upgrade

Compatible with 1.03 version and downloadable content of 24/12/09.
Some new edited faces with the editor(most of them from chilean players, ex: Suazo, Valdivia)
Some kits upgrade: Peru, Ukraine, Finland and Hungary
Toni added to Roma, Beckham added to Milan. Forgot to register another keeper instead of Enke at Germany.
*3rd Update Content*[4th version]
Many new kits (many change of formulas, some upgrade chest logos(reasons: best quality, changes in model, new details)). Wales is now with chest logo. Most of them taken from JackWhoBRA's post: http://www.pesgaming.com/showthread.php?t=73460
Some new teams that use the slot of the chest logo from other teams that were at my older versions. These are the teams that have no longer chest logo: Tunisia, Classic Argentina, Classic Italy, Classic Germany and Classic France(away).
Three new teams created(Not full squad): Estudiantes, America and Flamengo (with kits(at the keeper used one of the home or away chest logo) and numbers correct but no emblems)
More than 45(some are to complete old teams created) players created(almost all with edited faces) and 10 players registered. Zurich emblem upgrade.
Team's names are done in English and Spanish adjust. Many transfers done. Some hair style changed to hidden players for the right one. Munich and Bremen switch with Schalke and Borussia. Other minor changes.
*4th Update Content*
Compatible with 1.05(downloable content) version
Some new edited faces(ex: Farfán, Kuranyi, Ze Roberto, Lehmann, Borowski,...)
Many transfers done that were missing(some with correct kits). Many players created(ex: Salvio, Edmilson,etc) to fill some teams. Other minor changes.
*Update for 1.06 DLC*
Compatible with 1.06(downloable content) version
All Classic Players from Classic Teams with correct names(before there were some missing)
All Hidden Players with correct names. All the players that were created by me before and now appeared as hidden players or at teams, were deleted but the info(stats,face,etc) passed to the new players. The Hidden players that dissappeared and were needed at clubs(taylor, barton) were created. The Register of Players at the created teams is with a better order.
Santos FC created(with chest logo), not full squad. Saudi Arabia no longer with chest logo(used at Santos). Chest Logo update for: Werder Bremen, Corinthians, Flamengo and Colo Colo. Other minor changes.
*Update1 for 1.07 DLC*
Compatible with 1.07(downloable content) version[Mostly done by TLDIG, credits for him for this job]. Many transfers done(there might be some missing), some players created, many kits update, many faces edited(including some classic players), 2 classic new teams instead of team Q and team R, Pes united(with players that are with no club or at a club that is not in PES) instead of team P.(All this three teams using the same chest logo). Burnley(left without emblem) swap with Newcastle(now with emblem). Other minor changes.
*Update2 for 1.07 DLC*
Alianza Lima created at other leagues B, Portsmouth and Hull City moved to other leagues B. Blackpool and West Bromwich created at Premier League. Real Sociedad created instead of Xerez(moved to other leagues B). Many more transfers done. Some players stats updated. Many players created. More kits updated. Other minor changes.
*Update3 for 1.07 DLC*
Hércules created instead of Tenerife(moved to other leagues B). Many more transfers done. Some players stats updated. Formations of all teams revised(so that they are with no errors) and some updated(may not be 100% accurate). Many players created. Shirt number of new players in most teams, just checked that they were common(for ex: no field player with Nro.1 or center back with number 9). In some important teams, checked correct numbers. More kits updated. Names of teams changed for english language also(I forgot to do it at the previous two versions). Schalke swap position with Zurich. Other minor changes.

This files should not have problems with the trophies.
SUGGESTION to avoid problem with trophies: BEFORE starting to copy, I suggest you to DELETE your edit file manually, instead of replacing it. The other files, you can replace them.
To install:
1. Add the folder "PS3" downloaded to a pendrive.
2. Plug USB stick into PS3
3. Go to Game-Saved Data Utility
4. Find your USB stick
5. All the kits etc should show as single files, along with an Edit Data file
6. Start at the first kit, press Triangle while you are on it, a Copy option will appear
7. Copy onto your PS3
8. Repeat for all the other files (this may take a while but it is worth it)
9. You are ready to play
