Transparent bits on kits?

I have noticed that some of my kit bmps have two and sometimes three different colours for things that should be transaprent in the game. I tried to make all of them the same colour to then make that colour transparent in WE Mod Center but I have encountered a problem. I have both Paint and Photoshop but I have only tried this at work with Paint.

I use the 'Paint Pot' icon (fill area) and choose a bright pink or something so that I can easily see if it has worked in WE Mod Center and then WEPES Studio. But when I try and fill these areas the colour changes to a mixture of the original and the new one I'm trying to insert. For example, if the area is black (it's not) and I try and turn it white then it will become grey instead. Red + white becomes pink etc. Any help greatly appreciated!

what i do is use wepes studio go to settings click on the turn all colours opaque except transparent. Open the bmp and look on the bmp to see what bits need to be transparent click on the colours that need to be transparent in palette management. Then select A only then click set colours transparent do for all colours that need to be transparent. Then click alpha mask the bmp should be black with the transparent areas in white.

biker_jim_uk is an unknown

then use the colour sliders to make the colour similar to the bit of the kit it touches

Of course, I'll do it tonight when I get home. I have three different ones so I'll send all of them. Do you really need both mdl & tex files? I usually just insert my bmp over the Nike Geo ball and that's it.
