I've done some manual editing to update the rosters, but how do I start a master league with them? What option do I need to pick when I start the league...default or match mode? I tried match mode but the starting formations are not as I saved them and the ratings are off too.

It's definitely match mode. I don't know why the formations wouldn't be as you saved them, but you can just edit yours at the ML menu once you have begun, then it will be saved that way for the rest of your ML. What do you mean by the ratings are off? Are you talking about the stats? because some of the younger players's stats may have been lowered especially for the ML (not sure if this is in we9 but it was in the last version).
