do i have to burn my original copy of pes3 to use the patches or do i copy a new one? if i have to copy another, will i need any new hardware for my ps2?

I have all the software needed plus an x-port.

Make a copy (or rip) of your PES3 (DVD) and burn it on CDr. There is a thread about this in this section. Once you have your clean PES3 image on CDr you can get to work!
