Very simple and easy.
All you need to do is choose 20 teams you want to use in MLS and move those teams to PLA. Rename the PLA and add competition logos

Each MLS team has the league's logo on their sleeves in a unique color. Seems they are missing in this file. You shouldn't add them in the base colors of the league logo as that is inaccurate.

I would love to play MLS (in PLA) along with Libertadores, but this is still not possible, because the Libertadores (Other Teams of Latin America) only combines with the Liga MX (PLA).
