In the Master Cup League Cup Round One 1st and 2nd Legs, New England, my created team, beat River Plate and went through to the Quarter Final to play Porto. Before the cup match with Porto, I won 3-1 against FC Copenhagen in the league and my team should play Porto in the Cup, but that didn't happen, it just went straight to Negotiations Week One. I had a look at the Calendar, other teams did actually play in the Cup, but not my team and Porto. After Negotiations Week Four, my team played Porto in the league and then play them again in the Cup 2nd Leg, but again I didn't play in the Cup. Do you know why that happened? Sorry about my English.

a few people have reported this problem before, just a glitch in the game and from the sounds of it very common. very annoying and theres nothing you can do. i dont know if not saving your progress and re-loaading it would help but i assume youre long past that now

I had this problem at exactly the same point in the season as you - quarter finals just before mid-season transfer window. It didn't let me play in either QF match, and I supposedly lost the tie to Chelsea! Posted here: http://www.pesgaming.com/showthread.php?t=56518

The good news is that I have played 2 seasons since, and never had the problem again. I also play with a team I created myself. Wonder if this has anything to do with it...?
