I haven't created the players again, just transfered them. Before the DLC I will export all my created teams, then import them again after adding it so I keep my updates.

Hopefully Konami feel sorry for us this year & release the transfer update earlier than previous years

There is a possibility: You could throw them out of national team. I tried.

Otherwise playing ML is no fun with this bug.

The other side of the coin is that the players are no more available in exhibition games, cups etc. when playing with national teams.

I agree with your theory:

As far as I did understand this issue, I can imagine, only the players of the unlicensed national teams who are transferred to created teams will be duplicates in ML/BAL.
Everybody said e.g. Subotic, Van der Vaart, Okazaki,... are duplicates. Serbia, Netherlands and Japan, for example, are unlicensed national teams.
But there are also players like Vidic, Robben or Kagawa, who had never been mentioned. These players are part of licensed teams (ManU, Bayern), who replace the unlicensed players of their national teams and don't have to be transferred.

Maybe that's why they aren't duplicates...

So I think, it depends on every single OF and its created leagues.

Most of the file creators created the Bundesliga but then there are differences (Championship, Serie B, 2. Bundesliga, MLS, Liga MX, Campeonato Petrobras, J.League, ISL,...).

So, I tried to create a list of all Bundesliga players, who could be duplicates in ML, BAL now:

Throwing them out of their NT couldn't be the best solution. Playing national teams without these players isn't realistic...

Just on this subject, I have sent a message to Adam Bhatti on Twitter asking if Konami are aware of the issue, he said the weren't but would pass the info on. Hopefully this means there will be a fix to the issue in a future patch.

If anyone wants a full list of the players that will be effected I can post it (it will be a long list )

Yeah mate, I havent played much online, but normally all that will transfer is the team names kits & emblems. It may be less this year though.
