Is there a way to change which team you're controlling on the PS4? I can get in the side select option on the pause menu and before the match but there's no way of moving the control pad to the other side or into the middle.

Unfortunately you can't. The side selection option pro evo is locked which is a big disappointment. i have been tweeting Konami about this hopefully they will chage it next year.
