You can add a logo to the shirt, and use that as a new badge for the national team, but I don't think you can change the actuall emblem. You have to create the new badge in the logo editor, then turn the emblem off on the 'Chest Logo' section to get rid of the flag off the shirt.

I've tried Sao Paulo and I'm having a bit of trouble myself, I'm going to give Benfica and some of the other 'Other club' sides a look over the next day or two though, so I'll post it here when I do
