I checked in system settings that you can download the new england shirt (that crappy golf shirt they wore playing slovakia).

If i download this, would my option file and all the shirts images i downloaded from pesgaming.com disappear when i download this PES update, and therefore have to spend ages putting that option file back on my ps3, or will it not affect this?

it wont affect it, you still keep your option file the things that chang are the player register and formations
